But the real solution is for MS to create CTR installers that bundle the required programs into a single installer. It would be a trivial effort for MS to do, and it would save so much wasted user time trying to fix this sort of stupid install problem.

CTR is another name for "Virtual Computer" technology. The key intent of virtual computers is to isolate the programs running inside of the virtual from the rest of the programs running on the computer.
Other virtual computer technologies explicitly allow you to run multiple "VM" virtual machines on one hardware. This allows you to use more of the currently unused CPU cycles, making your machine "more efficient". If you feel you have a valid legal copy of the software I suggest you contact Microsoft support and plead your case.

Okay if you know you have a full legal copy of Project yet are unable to activate it over the internet of via automated phone then I suggest you call Microsoft Support.
I do not have a click-to-run version so I am not familiar with the activation process. However, those of us who respond on this forum are all volunteers. We do not work for, nor are we associated with, Microsoft so this probably isn't the best place to get an answer to your question.
It may be possible that one of the volunteers who does have a click-to-run version can lend some assistance, but it not, call Microsoft Support. By the way, the link you included microsoft site is a link to Visual Studio team services and has nothing to do with Project.
